I wouldn't worry about it. Check it after you get 500 rounds downrange and if it's changed, then maybe consider something. But I would just leave it alone.
It MIGHT be possible to build it up with strong JB Weld epoxy or something similar. I would only consider that IF there was a problem. But I think you will not even notice.
 
Hard to tell from the photos - are you sure the rook rail doesn't need to be pulled up slightly to let the pin pass? Photos 1/2/5 look like the pin is in ok, and 1/2 seem to show housing in place?
 
Question: Did you drill each side independently? Or did you drill straight through both sides in one pass?

Sometimes I find I need to give the rails / trigger housing some taps with a small mallet to make sure they're seated all the way in the frame.

Question #2: Was this an 80% or a 76% (aka "bridge") frame?

Yep drilled through each side independently. I firmly pressed down both the trigger housing and rails while hammering it in, nothing budged. It is an 80% frame as its a Pf940sc, there are no bridge frames of those.

Yeah I did, even after that seems pin has to be guided slightly downwards to go through my final hole on the other side, which IDK how to do.

Have you tried pushing the pin from the opposite side?

I have pushed the drillbit through, using fingers to gently rotate the bit, to clear any rough edges as well.

If you try to start the pin from the other side, you should able to slightly angle the pin to get in this side, and it shouldn't be much work after that to get it in the other side.

Once you get the pin in, you can heat the polymer around the pin with a hair dryer, and it will form some to the pin, making it easier next time.

Step 1. Put it down, walk away. make a cup of herbal tea and relax

Step 2. Take everything apart and set the parts out. Inspect for plastic crumbs on all of the parts. Shine a bright light in the pocket to make sure it is clean and no burrs.

Step 3. Put your rails on a flat plate, rails down, check that the holes are aligned. Slip a pin in the holes and see if they still sit flat. Outside of the frame, add the trigger housing between the rails and see it the pin will pass through. Look at the alignment of the assembly. Does it look wonky or correct?

Step 4. Clean out the pocket again. Inspect the pocket again for crumbs and burrs.

Step 5. Install just the rails in the pocket and see if the pin will pass.

Step 6. Install just the trigger housing in the pocket and see if a pin will pass.

At some point, you will determine which part is not fitting and come up with a plan to make it fit.

Your picture shows a Gen4 ejector. Don't know if you swapped an ejector into a Gen3 housing. Actually, I don't know which trigger housing is supposed to go in the SC, I think it is a Gen3. If it's supposed to be Gen3 and you are putting a Gen4 in there, you will need to trim the bottom pointy end of the Gen4 housing to make it fit. A better plan is to use a Gen3 housing and swap ejectors.

Good catch! The SC uses a Gen3. OP indicates a Gen3 OEM LPK. He'll need need to confirm if the ejector was swapped.
 
You will need to trim the legs on the Gen 4 housing and it will work. Make the size of the Gen 3 legs. You can use the joined rails to check if they fit before putting back in the gun.
